i assume that you have an independent install, i.e. not write lmtx over 
an existing one .. your bin path should only have

luametatex
mtxrun  -> luametatex
context -> luametatex
mtxrun.lua
context.lua

nothing more (in non lmtx installations mtxrun is actually a copy of 
mtxrun.lua)
