Well, I have with a standard-SUSE-10.0 teTeX only 
/etc/texmf/web2c/texmf.cnf and neither of those others.

To find the texmf.cnf, which TeX uses, enter:
   kpsewhich texmf.cnf
(gives here: /usr/share/texmf/web2c/texmf.cnf)

to find the real file (you can also edit the symlink, actually), use 
readlink:
  readlink -f `kpsewhich texmf.cnf`
(gives here: "/etc/texmf/web2c/texmf.cnf", the symlink above is actually 
"../../../../etc/texmf/web2c/texmf.cnf")
