Only six months late, the answer appears to be:

At lines 2344 and 2346 of newmml.tex, swap the ^ and _ so that we get:

            \ifodd\scratchcounter
                _{\getXMLstackdata\recurselevel}{}
            \else
                ^{\getXMLstackdata\recurselevel}
            \fi

which now matches lines 2361 and 2363.

Sorry for the delay, only just moved over to trying newmml...
