AFAIK you can configure variables in texmf.cnf up to a limit which is set in the change file. All the variables in the change files had been quite small and had been increased from time to time whenever someone needed more memory. Maybe it's best to increase the variables in the change files to the highest possible value so that this part of the changefile has not to be touched again and everything can be controlled by the config file. Anyway, priority is quite low (until someone asks...).
