The mtxrun --generate work!

Did you try and run

mtxrun --generate

manually? If this doesn't help: last week, I encountered a similar problem on linux-ppc. I was completely baffled because mtxrun always reported that it couldn't find anything. In the end, I discovered that the luatex binary was missing the execute bit. So check this as well.
