First, if you want to run the options of IfSQ, you need to pass that as an option to \typefile:
\expanded{\typefile[IfSQ][]{\detokenize{#1}}}}
(I fear this is only document in texshow-web at the moment)
Second, for commands, you need:
\definetyping[IfSQ][option=commands,numbering=line,bodyfont=9pt]
and this conflicts with option=color: it is one or the other.
Third, option=commands does not work for \typefile, you need to have an explicit \startIfSQ ... \stopIfSQ

I do not completely understand this, though. You tell me to change \typefile as well as not to use \typefile. That confuses me.
Depends on what you want most: if you want commands, no \typefile, but inlined verbatim. If you want color, you can use \typefile, but with extra options. Best wishes, Taco
