I have never had a whole lot of luck with \startcolumns ... \stopcolumns. Normally I would suggest using \startsimplecolumns... \stopsimplecolumns (in the case of columns, it seems 'simple' is better), but you probably want page breaks inside? You could try adding a \strut to each line (number). That may not immediately produce the output you desire, but it will help make the columns be more predictable.
