Indeed. I just downloaded the 30 May 2010 version of Mathalign.pdf from the link you provided and visual inspection of the section 4.2 reveals no subformula equation labels in the examples. All tags are numbered from (10) to (28) and non is in the form of (1a). It seems that subformulas did not work for the author either. --Leo--
