I've heard that MiKTeX is not based on WEB2C, so some of its applications do not behavior like the ones in TeXLive. If you only use MiKTeX, you can add " -u" after initexmf in the script.

 

It's hard to say that it's a bug for we can't easily know which distribution we are using through a .pl script. So for most people's sake, it adapt the texlive usage.
